It should work if you are able to debug.

I have tested in original workspace161
1. STlink works corectly
2. STlink reflashed do J-link - not works - "Error: ChibioOS/RT not found on target"

It looks there is problem with settings for J-link or JLinkGDBServerCL.exe

It definitely looks like a probe-related problem, it is strange however, the Eclipse plugin only sees and uses the Eclipse debugger API not the HW directly. I also use an FT2232-based one and it works as well.
ChibiOS is recognized by looking for the "ch" structure in the elf file symbols, is it possible your GDB server has issues with symbols as generated by the compiler?
